Used the web installer on my new Fairphone 6. Everything seems to work but after install, i’m stuck on bootloader.
Recevory doesn’t work, and i’m a bit worried. Why can I do ?

You will almost certainly have a working Fastboot mode so that you could move forward with the regular install method Install /e/OS on a Fairphone The Fairphone (Gen. 6) - “FP6” .
You might study one or two threads with hashtag eosinstaller . There is no documented way to get a log of the fail, so it is a pure guess but maybe the flashing procedure started but aborted silently.
Take a bit of time to familiarise with the install steps but don’t hesitate to ask about anything unclear.

My main issue is rollback protection, that is not explained in web installer. How can i be sure of which version i install ?
If you move on to manual install you will be in charge of what you download so you can protect yourself.
Perhaps reassuring to check your Bootloader screen to see if the phone is now unlocked. anti-rollback on fp6 can only be a hazard on relocking so unlocked there should be no immediate concern that the installer did a rollback error, imho.
When the installer was new, I pointed it out in a post promoting it or some ‘suggestion’ one, but I don’t think it ever was picked up.
You could wait until 3.2 and try again. If rollback protection is the problem, you could unlock bootloader again and try to boot

You need to know the Android Security Patch Level (the date thereof) of the Fairphone’s OS before /e/OS install.
You must not attempt to lock another build with Android SPL older than that.
The Android SPL of the current build is found Settings > About phone > tap on Android version.
The comparison of these two dates only are significant to make a decision.

/e/OS version is 3.1.4 official (security update : 01 Sep 2025). Is former version “Vendor security patch level : 05 August 2025) ? Is that case, i would be good to lock ?

Only if you kept some information from the Fairphone build. Have you had the phone long? Did you ever update it? I do not recollect it ever being mentioned how you can read the “locked in” index value from the phone but you could possibly search Fairphone sources for any method to collect this information, perhaps.
Vendor SPL is something different and not relevant here.

Is it safest to wait any e/OS build with security update after the 18 October to be sure, and lock at this moment ?
That seems a better bet than locking without evidence, remembering that Format data will happen on locking. Potentially this could give you a chance to explore and test the already installed Seedvault backup app. Settings > System > Backup.
