How do I mark the entire site "read"?

Start from Latest /e/OS community, select Unread > Dismiss all unread. This will leave only New (also possible to Dismiss New).

Logically You cannot meet the OP title without much searching and reading. I guess I assumed you wanted to suppress the blue markers for “Unread”.
